I can't think of any reason why using the crown would damage your watch unless you manage to cross thread it while screwing it down.

Your questions:

I use the crown whenever needed to wind and set the watch.

If you don't have a winder any automatic you have is going to stop if you are not wearing it. That's no problem. Of course if it sits for a number of years...:D

The Blackwater crown should be pretty tight. I know some of my watches screw down crowns are a little more finicky than others. Take your time when screwing the crown down and never force anything.
